But the 34-year-old saw his advantage gradually chipped away by Woods, who secured a share of the lead with a birdie on the 17th.
Woods, a four-time champion at the Illinois course, started the day with a bogey on the first after hooking his drive into a fairway bunker. But he hit back with five birdies to move to the top of the leaderboard.
"I hit a terrible tee shot there at one, a quick hook with a three-wood," the world number one admitted.
"I had a few opportunities to make bogeys but I had some good saves. Overall, I kept very patient."
The day could have finished even better for Harrington but the three-time major winner ended with a bogey on the 18th, depriving him of a share of the overnight lead.
"I would like to say the two 68s were totally orthodox and it was fairways and greens but at times I struggled a bit," said Harrington.
"At times I played really well. There were a lot of contrasts out there. I'm hoping for the contrast to move in favour of more good shots, even though I'll settle for another two 68s on the weekend."
Australia's Marc Leishman, American Bo Van Pelt and overnight leader Rory Sabbatini of South Africa were the other players on six under through 36 holes.
Fellow overnight leader Steve Marino had a shocking second round, however, falling from five under to one over after five bogeys and two double bogeys on his way to a dismal 77.
Zach Johnson and John Rollins were the biggest movers on day two, both carding 65s to move onto four under alongside fellow Americans Brandt Snedeker, Sean O'Hair and Anthony Kim.
